Most of the ones that immediately popped to mind upon reading the title were already taken by dvader, that slimy, song-hoarding whore. But I'll give it a go anyway.
This song is awesome, even though I love the opening track a lot, this one easily defines the whole game for me. I would have gotten both in there, but your stupid rules and regulations preclude me from that. ;_;

You can post as much music as you like, I just want you to ultimately chose one.
I am partial to the opening song and that to me is my favorite SH song, but that one is a great track. SH1 is so incredible, still the best SH.

I didn't like the game that much thanks to that damned Junction system, but the opening theme stuck with me through all these years.

I love that game, I still remember when I saw that opening movie my jaw was on the floor. Oh the card game in that is better than many full games.

I LOVE that song but I think it only works in MGS3 cause of the James Bondish style. While the main theme works for the whole series and its an epic hero theme.
That said the best sung song of the series isnt even Snake Eater. It's:

Yes on Killer 7, that is one track that stands out so much and its for such a small part of the game.
